By default, Mail 3.0 puts all new Notes into the inbox. As all notes can be found through the Notes link in the Reminder section, this is redundant. Here is how to keep your Notes from cluttering your inbox.
Notes and To Do Reminders are two features that have been added to Mail in OS X 10.5. For some strange reason, Notes (but not To Do items) show up as new messages in the user’s Inbox.

Here is how to remove (or hide) these notes from your Inbox.
1. In Mail, click the Mail menu item
2. Select Preferences
3. Click the Composing tab
4. Change the dropdown box in Create Notes & To Do’s in: to On My Mac
